I am just outside the 30 day window. I had my prints taken on Dec 5th 2011. The prints were scanned electronically. I plan to go to the Prothonotary on Monday 9 Jan 2012. Do you think they will disallow my prints?

I suggest a phone call to the Prothonitary Office and ask them. Make sure you get a full name of the person you talk to, so when you go in for your Application filing you try to see that person if there is a question. Phone calls are cheaper than gasoline.

Mine were a couple days past the 30 day mark and it did not seem to matter.

I spoke with the Prothonotary's office on Friday and arranged to submit my completed package today. Apparently the 30 day requirement is in place in order to ensure a current and valid background check. It is discretionary, and I was in and out of the courthouse in a matter of minutes. I just got my Florida CCW permit in the mail today. They no longer differentiate between resident and non-resident, and there is no address on the permit. The Florida application process and subsequent issuance of my CCW permit took only 31 days :)
Prothonotary indicated a 3-4 month turn-around for my DECCW. Too bad DE won't honor the Florida permit for DE residents.
